When using the code shortcode i.e. [ php ] or [ css ] HTML entities are overriding, > & &alt; &quote; etc are displaying within the page. Example: ​http://make.wordpress.org/docs/theme-developer-handbook/theme-basics/theme-functions/

I don't know when, but we fixed this at some point. The page linked in the description no longer exhibits the issue.
