Individual file changes/diffs within a changeset should have a meta robots value of noindex, follow.

E.g., https://core.trac.wordpress.org/changeset/37680/trunk/src/wp-admin/index.php

Yeah, canonical wouldn't work here; it's not an equivalent page, and wouldn't necessarily keep it out of the index.
