The theme 「Willow」

The number of downloads: about 258
The number of active installs: 2,000+

The number of Active installs is too larger than the number of downloads

Unfortunately this is what happens when a theme is released on WordPress.org which uses the same Name as an existing theme in the WordPress ecosystem.

It appears that the 2,000+ installs are likely from http://solopine.com/meet-willow-our-latest-theme/
Once the WordPress.org theme hits a version number higher than what those sites are using (Googling reveals a few sites running it with version 1.2~1.6) then those WordPress sites are going to be getting update notifications for this theme instead (Unless the author of the existing theme has included something in the theme to avoid that).

So tl;dr: Right now, WordPress is unable to differentiate between themes, the new Theme on WordPress.org willow uses the same slug & name as an existing theme sold and used widely.
The fix here is ultimately the same as https://core.trac.wordpress.org/ticket/14179
